OTL, she married Henry, Lord Darnely, but, I remember Elizabeth I offered Robert Dudely, even making him Earl of Leisester(SP?), to make him more noble in rank.

What if Mary had married Elizabeth's Robin?

That would depend on the religious upbringing of the child. If the child was brought up as a Catholic I can forsee a revolt and possibly a civil war
